In the past, the design and appearance of military hardware was always dictated by the demands of the terrain and battlefield on which it was to be used. Tanks had to be wide, low to the ground and heavily armored in order to survive. Aircraft carriers needed a sharp, streamlined hull, a flat landing strip, and sensors placed as high as possible to see and communicate with their planes. Submarines were all required to have the same, fish-like shape in order to stealthily creep through the oceans.
In space, there was no terrain to traverse or water to cut through. Smaller craft could be launched and retrieved without a long landing strip. The Pegasus was also never going to be required to land on a planet. So when the engineers and designers were thinking about the shape of the ship, they had far fewer constraints on their imagination.
There were only a few things they had to be concerned about. One primary requirement was that the crew compartment should be heavily shielded against radiation and should have artificial gravity. So two thick spheres, each rotating in the opposite direction to cancel out torque, were placed side-by-side in the middle of the ship. During battle, the rotation could be turned off to avoid the gyroscopic effects that could put stress on the ship and make maneuvering difficult. In the front of the ship was a large, curved shield designed to block small dust particles that became deadly when traveling at high sub-light velocities, and to protect from extreme heat during hyperspace entry. And in the rear were the large fusion engines and accompanying hydrogen fuel tanks.
The rest of the ship was designed to project a sense of aesthetics and beauty. When humanity had first met the Ke’ea, an intelligent avian species, they marveled at their ships. Ke’ea designs looked strikingly similar to large, soaring birds.
The Pegasus did not look like a winged horse exactly, but it evoked the same reaction. It was breathtakingly beautiful. Wherever possible the designers had concealed the uglier parts of the ship’s anatomy—the giant array of sensors, the fine netting used to snag returning fighter craft, the weapons ports—and added smooth curved surfaces. The tall towering bridge structure gave the Pegasus a look vaguely reminiscent of an ancient Kongo-class battleship, but the resemblance ended there. The ship was designed to function as a diplomatic envoy as well as a military vessel, and it was felt that humanity would be better served in that mission by a spaceship that was as much a work of art as a triumph of technology. Earth’s greatest engineers and architects had labored for six years to produce the Pegasus, and most people agreed that it was time and money well spent.

I wrote the passage first, and then tried to come up with a design that would reflect that, first sketching, then a LEGO(tm) model, then a 3D Max rendering. I'm not sure I succeeded, but that was the basic idea.
In my universe you can only jump to hyperspace by falling into a giant gravity well, which for most practical purposes means a sun. Makes things a little dramatic, centers most of the action around star systems and there's even a quasi-plausible explanation for it.

rol, yes, it's kind of funny how it turned out so obviously phallic, when I was working off a written description based on certain requirements that seemed so sensible at the time...
